I've been reading a Carl Sagan book, "The Demon-Haunted World: Science as a Candle in the Dark," which goes into the actual science, history, and human condition as it relates to UFO's, alien abductions, and cover-ups. You might find some inspiration in that book for your current project, painting a picture of a government on the brink of war with the soviets, testing new weapons, keeping all experiments and information on a need to know basis, wary of leaking any information on the nation's ability to defend itself or respond to an attack, all alongside a culture with a distrust of the government and a fascination for the unknown (a willingness to label secrecy as conspiracy / cover up)... not to mention a subset of manipulative hoaxers looking to profit or gain notoreity from the alien fad / alien fearing public!
